Advancing Gut Microbiome Research with AI: New Tools for Microbial Ecology

The gut microbiome research field has rapidly evolved, driven by new insights into the profound ways in which gut microbes affect metabolism, immune function, and disease development. Despite the generation of large-scale, high-resolution sequencing datasets, researchers face substantial challenges in distilling meaningful information from these complex, heterogeneous microbial communities. Conventional bioinformatics methods often fall short in handling the extraordinary diversity, sparse data structure, and nonlinear relationships present within microbiome datasets, leading to gaps in our ecological and functional understanding. While key studies have begun to show how particular microbes associate with health and disease, translating this knowledge into actionable insights remains a pressing challenge.Recent years have witnessed the ascent of artificial intelligence (AI) and machine learning (ML) as transformative tools in unraveling microbiome complexity. Studies utilizing these approaches have demonstrated superior performance in tasks such as microbial taxonomic classification, functional annotation, prediction of host phenotypes, and reconstruction of microbial networks. AI-driven methods excel at identifying subtle associations, integrating heterogeneous multi-omics data, and predicting system-level behaviors that elude traditional analyses. However, there are ongoing debates regarding model interpretability, generalizability, and reproducibility, with a need for more robust benchmarking and critical assessment of these cutting-edge tools. Expanding the application of AI holds the promise of discovering hidden microbial patterns, personalizing interventions, and providing comprehensive ecological insights, but this potential remains underexplored in many aspects. This Research Topic aims to spotlight recent advances in leveraging AI to accelerate discovery in gut microbiome science. The goal is to identify innovative methodologies and critically evaluate their strengths and limitations in facilitating taxonomic resolution, ecological inference, functional prediction, and translational applications. By fostering dialogue on best practices, performance benchmarks, and ethical or reproducibility concerns, this topic seeks to define the frontiers of AI-powered gut microbiome research and its future possibilities. This Research Topic will concentrate on the development, evaluation, and integration of AI methodologies specific to gut microbiome analysis, excluding general microbiome or AI research not directly related to gut microbial ecology. To gather further insights in these boundaries, we welcome original research, reviews, methods and all type of articles accepted by the journal addressing, but not limited to, the following themes:o Application of machine learning and deep learning for gut microbiome data analysiso AI-driven tools for metagenomic assembly, genome binning, and functional predictiono Integration and interpretation of multi-omics data with AI modelso Predictive modeling of host-microbiome interactions and health outcomeso Benchmarking, validation, and reproducibility of AI-based microbiome technologieso Ethical considerations in the use of AI for microbiome research Topic editors: Edoardo Pasolli, Shuai Liu, Shengru Wu Source: https://www.frontiersin.org/research-topics/76479/advancing-gut-microbiome-research-with-ai-new-tools-for-microbial-ecology
