Insights in Integrative Bioinformatics

Biological research increasingly depends on integrating data generated across molecular, cellular, clinical and textual domains. Integrative bioinformatics provides the conceptual and computational foundations for connecting these heterogeneous measurements, enabling researchers to characterize biological systems more comprehensively than is possible through the analysis of individual data types. Advances in multi-omics integration, network and systems biology, knowledge representation, machine learning and high-throughput imaging are supporting the development of increasingly detailed models of health and disease. However, differences in data quality, scale, modality, provenance and biological context continue to limit interoperability and reproducibility. Key challenges include determining how measurements should be harmonized, how associations can be translated into mechanistic insight, and how computational predictions can remain interpretable and experimentally testable. Recent studies have demonstrated the value of joint modeling, multimodal learning, knowledge graphs, foundation models and literature-based discovery for identifying biomarkers, reconstructing biological networks and generating new hypotheses. Nevertheless, many approaches remain difficult to validate across datasets, populations and experimental settings, while concerns persist regarding bias, explainability, data governance and the reproducibility of computational workflows. Further investigation is therefore needed to establish robust, transparent and biologically meaningful strategies for integrative analysis. This Insights in collection aims to provide an overview of recent advances in integrative bioinformatics and to examine how principled integration of omics, imaging, clinical and text data can address complex biological questions. It will highlight methods that improve the harmonization, representation, interpretation and analysis of heterogeneous datasets, while considering their application to disease mechanisms, biomarker discovery and systems-level biology. The Insights in collection will also explore how emerging technologies, including large language models and foundation models, can be used responsibly to support data integration, knowledge discovery and hypothesis generation. Contributions should identify unresolved methodological or conceptual challenges, assess the reliability and generalizability of current approaches, and propose directions for open, reproducible and experimentally testable research. To gather further insights into the integration of heterogeneous biological data across molecular, cellular, organismal and clinical scales, we welcome articles addressing, but not limited to, the following themes:• Multi-omics data integration and joint modeling• Network and systems biology for integrative analysis• Knowledge graphs, ontologies and semantic representations for biological data• Machine learning for heterogeneous and multimodal datasets• Large language models and foundation models in integrative bioinformatics• Data harmonization, interoperability, standards and FAIR principles• Integrative approaches to disease mechanisms and biomarker discovery• Text mining and literature-based biological discovery• Integration of imaging, spatial and molecular data• Methods for interpretability, uncertainty estimation and model validation• Open, scalable and reproducible frameworks for integrative analysisThis collection welcomes contributions reflecting on current developments and plotting pathways for upcoming research, from Editorial Board Members of the section, from authors they refer, and, on invitation, from a small number of external researchers whose work is shaping the direction of the field.
