Insights in Integrative Systems Microbiology

Microbial communities are central to the functioning of hosts and ecosystems, where interacting species exchange metabolites, compete for resources, and collectively respond to environmental change. Integrative systems microbiology combines microbiology, systems biology, ecology, host-microbe research, synthetic biology, and computational modeling to understand these processes across multiple scales. Recent advances in metagenomics, metatranscriptomics, metaproteomics, single-cell approaches, spatial profiling, and quantitative modeling have revealed extensive functional interdependence within microbiomes. However, major questions remain about how community structure translates into emergent function, how microbial networks evolve under perturbation, and how interactions influence host physiology, pathogen behavior, and ecosystem resilience. Although increasingly sophisticated experimental and computational approaches are being developed, challenges persist in integrating heterogeneous datasets, resolving strain-level functions, distinguishing correlation from causation, and predicting community responses in complex environments. This Insights in collection aims to provide an integrated overview of advances in systems-level approaches to microbial communities and their interactions with hosts and environments. It seeks to clarify how cellular metabolism, interspecies interactions, community assembly, and evolutionary processes combine to shape microbial function. Contributions may address how microbial networks can be characterized and manipulated, how host-microbiome interactions influence health and disease, and how systems approaches can improve the understanding of pathogen resistance, virulence, and adaptation. The Insights in collection will also explore the development of predictive models and engineered microbial consortia for applications in human health, soil science, environmental biotechnology, and other real-world settings. To gather further insights into integrative analyses of microbial communities across cellular, ecological, host, and environmental scales, we welcome articles addressing, but not limited to, the following themes:• Metagenomics, metatranscriptomics, metaproteomics, and other multi-omics approaches for studying complex microbiomes• Metabolic modeling of microbial interactions, cross-feeding, and syntrophy• Host-microbiome interactions and system-level immune modulation• Systems biology of microbial pathogen resistance, virulence, and adaptation• Synthetic microbial consortia and microbiome engineering• Dynamic responses of microbial networks to environmental stressors and perturbations• Computational methods for microbial community assembly, stability, and function• Linking strain-level traits and cellular metabolism to community-level outcomes• Spatial organization, signaling, and emergent properties in microbial communities• Applications of integrative systems microbiology in health, agriculture, soil science, and environmental biotechnologyThis collection welcomes contributions reflecting on current developments and plotting pathways for upcoming research, from Editorial Board Members of the section, from authors they refer, and, on invitation, from a small number of external researchers whose work is shaping the direction of the field. Authors are encouraged to engage critically with their fields, identify the current challenges, and propose novel solutions that advance our understanding of complex biological systems.
