Volume II: Methods, Tools and Algorithms in RNA Bioinformatics
Following the strong response to the first volume, this Research Topic continues to showcase rigorous, in-depth research at the intersection of computational biology and RNA science, with an emphasis on methodological innovation and practical utility. RNA bioinformatics is advancing quickly, driven by new sequencing technologies, richer multi-omics datasets, and the rapid adoption of machine learning. Volume II invites the next wave of methods, tools, and analytical frameworks that meet these challenges. We welcome contributions that develop, evaluate, or apply computational methods, software tools, and analytical frameworks across the full spectrum of RNA bioinformatics, including but not limited to:o Databases, knowledge graphs, and web portals for RNA data discovery, integration, and visualizationo High-throughput RNA sequencing (bulk, targeted, and long-read) and advanced experimental–computational workflowso Non-coding RNAs (miRNA, lncRNA, circRNA, piRNA, and beyond): annotation, function prediction, and regulatory modelingo RNA networks and systems-level approaches to RNA regulation, signaling, and pathway dynamicso RNA–RNA and RNA–protein interactions: prediction, mapping, structural modeling, and validation strategieso RNA sequence mapping and quantification: alignment, transcriptome assembly, isoform resolution, and error modelingo Single-cell and spatial transcriptomics: algorithms for denoising, integration, lineage inference, and cell-state dynamicso RNA modifications (the epitranscriptome): detection, quantification, and functional interpretationo Machine learning and foundation models for RNA structure prediction, function annotation, and therapeutic designWe particularly encourage submissions that:o Introduce novel algorithms or statistically principled models with clear performance benchmarkingo Deliver robust, user-friendly software, reproducible pipelines, and FAIR-compliant resourceso Integrate multi-omics data or structural information to deepen mechanistic insighto Address scalability, interpretability, uncertainty quantification, and reproducibility in RNA analyseso Translate methods to impactful applications in health, biotechnology, and environmental sciencesPositioned at the forefront of RNA research, this multidisciplinary section serves as a hub for disseminating cutting-edge discoveries to researchers, industry stakeholders, policymakers, and the public. By advancing the methods and tools that power modern RNA biology, we aim to accelerate understanding of RNA function, regulation, and therapeutic potential in a rapidly evolving field.
